How to Analyze a Whole-Genome VCF File Free

Any whole-genome .vcf or .vcf.gz, from any lab, can be read free in your browser. What a VCF contains, the two things that break it (rsIDs and build), and what you get from it.

You can analyze any whole-genome VCF free at healthosx.com/dna, whichever lab or clinic produced it. Choose the .vcf or .vcf.gz (compressed is fine) and your browser streams it on your own device. Files of several gigabytes work. You get plain-language findings on food, medication genes, inherited risk factors and traits, with nothing uploaded by default. Your DNA story needs no account; the full report opens in the HealthOS app after a code sent to your email.

What a VCF actually contains

VCF stands for Variant Call Format. After the header lines (starting with ##), each row is one position where your genome differs from the reference:

11 66560624 rs1815739 C T . PASS . GT 0/1

  • CHROM and POS: where it is
  • ID: the rsID, if the file was annotated, otherwise a dot
  • REF and ALT: the reference base and yours
  • GT: your genotype — 0/1 for one copy of the alternate, 1/1 for two

A whole genome typically has 4 to 5 million such rows. And a "variants-only" VCF lists only differences, so a position that isn't in the file was either the same as the reference or wasn't called — and the file alone doesn't say which.

The two things that break VCFs

1. No rsIDs. Many labs deliver raw variant-caller output with . in every ID row. Tools that look variants up by rsID find nothing. Check the third column of the first few data rows; on a Mac or Linux machine, this prints it:

zcat your_file.vcf.gz | grep -v "^#" | head -5 | cut -f3

Here's the full explanation. On /dna, ancestry still works from position alone (on GRCh37). The trait and health report needs rsIDs, which bcftools annotate against dbSNP adds.

2. The genome build. Positions are measured against a reference version, GRCh37 (hg19) or GRCh38 (hg38), and the same coordinate means a different place in each. The header usually names the build. We refuse to match an rsID-less GRCh38 file by position, because doing so would return real genotypes for the wrong variants — a confidently wrong answer instead of an error.

Where to get your VCF

  1. 1.Sign in to your sequencing provider and open its data or downloads section.
  2. 2.If your files show an Unarchive button, click it and wait until they are ready.
  3. 3.Download the VCF — the file ending in .vcf.gz (at Dante Labs, the one ending .snp.vcf.gz).
  4. 4.Upload that .vcf.gz here as it is — no need to unzip it.
  • What you get: A variant file ending in .vcf.gz (roughly 100MB–1GB)
  • How long: Minutes — or up to 48 hours if your files are archived
Download the VCF, not the FASTQ, BAM or CRAM files. Those are the raw sequencer reads — tens of gigabytes — and the free report reads the VCF. If a BAM is all you have, the free BAM to VCF converter (healthosx.com/dna/convert/bam-to-vcf) calls your genotype at about two million known SNPs in your browser. Some providers’ links expire within a minute, so start the download straight away.

The sample genome, read in the browser. A whole genome carries far more markers than the sample.

  • Medication genes: CYP2C19, CYP2C9, VKORC1, SLCO1B1, TPMT, DPYD, UGT1A1, BCHE, HLA-B markers
  • Inherited risk factors: lipoprotein(a), iron overload (HFE), alpha-1 antitrypsin, LRRK2 G2019S, TTR V122I, macular degeneration (CFH and ARMS2)
  • Food: lactose, caffeine, alcohol flush, folate, vitamin D, celiac genes, G6PD
  • Traits: eye colour, hair, freckles, earwax, and blood group — which a whole genome can read from the reference where a chip reads it directly
What a whole-genome VCF can and cannot answer
What you wantFrom this fileWhy
Traits, food and drinkYesLactose, caffeine, alcohol flush, bitter taste, vitamin D, folate
Medication genesYesCYP2C19, CYP2C9, VKORC1, SLCO1B1, TPMT, DPYD, HLA-B markers
CYP2D6 (codeine, tramadol)NoNeeds copy-number calling, which SNP data cannot do
Ancestry breakdownYes15 regions against 157 reference populations, plus the closest of 298 groups and 133 ancient ones
Maternal / paternal haplogroupPartlyA whole genome covers nearly every defining position, so it goes deep
Rare disease variantsPartlyReal coverage, but a screen is not a diagnostic test — confirm in an accredited lab
Finding relativesNoMatching needs a database of other people: GEDmatch, MyHeritage, FamilyTreeDNA

Read on /dna in your browser, except ancestry, which — only if you agree — sends the markers it needs and keeps them with your result until you delete them.

Ancestry across 15 regions is optional and sends only the markers it needs. Ask your DNA, the optional chat, can answer from a stored whole genome (encrypted, deletable), covering haplogroups, polygenic scores and any variant you ask about.

Other free tools for your VCF

  • VCF to 23andMe converter: some raw-data tools only take a 23andMe-style text file. This writes every SNP your VCF lists with an rsID as rsid, chromosome, position and genotype, in your browser, as a .txt or .zip.
  • Haplogroup finder: your maternal haplogroup and, with a Y chromosome, your paternal one, from the same VCF.
  • DNA file checker: the build, the rsIDs, the compression, and why another tool rejected the file.

What a VCF can't give you

  • CYP2D6, which needs copy-number analysis of the reads.
  • A clean bill of health. A gene with no reported variant wasn't necessarily read at diagnostic depth. Confirm anything consequential in an accredited lab.
  • Relatives, which need a matching database.

Common questions

Is there a free tool to analyze a whole genome VCF.gz file?
Yes. healthosx.com/dna reads a whole-genome .vcf.gz or .vcf from any lab without unzipping it, including multi-gigabyte files from Nebula, Dante Labs and Sequencing.com, and turns it into plain-language findings on medication genes, inherited risk factors, food and traits. It is free: the file is read in your browser, and your DNA story opens straight away with no account. The full report opens in the HealthOS app after a 6-digit code sent to your email, and your file stays on your device.
Can I get my ancestry from a whole-genome VCF?
Yes, on healthosx.com/dna, if you choose it. Ancestry is the one step that runs on a server: a list of markers from your file, not the file, is sent to HealthOS in Germany and compared with a reference panel. A VCF without rsIDs still works for ancestry if it is on GRCh37; the health findings need rsIDs.
Why do DNA tools reject my VCF?
Usually because it has no rsIDs (a dot in the ID column), so tools that look variants up by rsID find nothing, or because it is on GRCh38 when the tool expects GRCh37. bcftools annotate against dbSNP adds the rsIDs.
